Hi I have just recently bought the visual site designer and a few other programs.
I'm wondering within the visual site designer where its best to include your target search words?

Hi Justin,
In VSD, go to the top menu bar and click Edit. Scroll down to Edit Keywords...

Now that opens up a can of worms. The question every website owner asks him/her self. Yes add keywords etc. But my advice is visit your competition and see what how they describe their site. All the spiders robots and whatnots will come across your site in a week. Then spend a month or two deciding its ranking. There are approximately 200,000,000 sites not counting mine, The speed of a server based robot does its rounds very fast, Forums, Chat rooms Twitter Facebook and Blogs (Best). Why am I telling you this. I like the competition. Seriously though I tried everything and it took me 6 months to get top billing with Google with my Universal Ink Monitor woops I advertised :|

Nice way to sneak in a little self-promotion!
But a good point, there... Good rankings don't happen by magic. Viv provided some SEO advice here:

Follow up with what Prism recommended and get busy promoting your products or services in any way that would be appropriate.

I have a really basic question, when you add keywords, do you separate them with commas or just spaces or something else? Thanks!!

With commas. Everything just separated with spaces only will be seen as a 'key phrase'.

And just so you know, Google no longer ranks by Keywords in your meta tags...

They do however rank on the Keywords found in your text. Make sure you reference them accordingly.
