I would do it as follows.

1. Load the template.
2. Modify it as necessary in the same way as working with a normal Site Designer project as in the video page 'Working with Templates' mentioned by Inger.
3. In the File menu choose 'Save As Template' with a different name.
4. You will find that your modified template is now in Template Chooser > My Themes.
