I interpreted your first post as you are using internal links - links to other pages in your website. I might be wrong on this, but internal links I believe have little to no bearing on page rank or on internal page rank on non-mega-sized websites and won't be considered as spam, because they are just links. If you are linking to other websites, then it might be an issue. But multiple links to external website just dilute the importance of the link anyway, whether it has a nofollow or not. I think you'll be OK not worrying about internal links unless they go to user comments.

Not sure I understand what you mean by cover the header & footer ? did you look at the example I put up that doesn't cover the header or the footer. Take the sidebar on this forum for example, that doesn't cover the header or the footer. Anyway was just a suggestion as being a far easier & simpler way to achieve what I interpreted as being your objective.
