Ok I will try and help. With VSD loaded and with your site in it. Open up my computer
1. navigate to the folder that VSD saves your site to ie mysite_website
2. If you look into that folder you should find a list of your html pages
3. You should also find a folder 'files'. In this folder are all the images etc
4. In the files folder there is another called 'Download'. It is here where the PDF's and I suspect other documents are assembled even zip files although I have not checked that yet.
So first check that all the PDF files are in the folder. Next as said before check all links that the calling names are the same. Even redo the links pointing to the original location of the PDF.
Now zip up that folder and save. you have a copy plus all the backups from year dot.
After you have checked your links in VSD. Delete the mysite folder. Go back to VSD and save the site.
If you navigate back to the newly saved folder all the files should be there.
I believe VSD is supposed to delete and replace as required but this should now reflect all the files for your site. It can also be uploaded by ftp manually. My mistake was not setting the links correctly I think. Not sure. I have not had trouble since. Must have been me not the program remember the old computer saying "Bull Shit in Bull Shit out"
