Is there a way for CoffeeCup to check my project for unlinked files? I want to clean out files that I don't use anymore but I can't seem to find anyway to know for sure that a file in my directory is not being linked to and can be deleted.
Any ideas?

Are you using HTML Editor or VSD?
VSD deletes un-used files on your hosting server for you (you just have to answer the prompt affirmatively). If you ARE using VSD, version 6.06, you can delete all the files in your "_website" folder and the next time you save your web site VSD will re-sample and re-save ALL your files. The only files that will have to be re-linked are the ones that are in sub-folder inside your "_website" folder.
If you are using HTML Editor then using Jim W3C validator link is your best bet.
