Is there a way to adjust the order in which the mapped items appear?
Sitemapper gets everything I want, it's just that I would like it to appear in a different order.

Right now there is not. We are making an adjustment to the software so that the child links are also alphabetized. We should have that update next week.

I don't think so unless its something you can do in the program manually maybe which I haven't checked that yet. Right now what I do to put things where I want it is I created a generic template of all my categories in tables basically the same setup as the sitemap creates just in the orders I want it. Then I take all the content from the sitemapper generated html file and I copy and paste it to the locations I want it to be in instead of the default ones that sitemapper puts it in. Takes a little time to setup the original generic template, but after that it's not too hard maybe 15 minutes or less of work to put things where you want it.
Not the optimal way I'm sure, but it works for me for now lol.

I don't see a priority bar.
In the program there is an option to add page. Below that is a priority slider. You can move the slider to give whatever priority you want to the page your adding. At least I thought that was what it was for. On the left of the slider is least important and the other end is most important.

The priority as I see it, has something to do with the change frequency. However, I just got this so I'm still learning.
I'd like to be able to move the links in the root to the top - right now, my index.php and sitemap.html links are at the bottom of the sitemap. Modifying the priority of these pages doesn't seem to affect the order they are displayed (and perhaps it shouldn't). But I'd like to move index.php to the top of the sitemap.
