I have had this problem before but haven't been able to figure it out.

I am using Menu Builder and RSD Beta but have done the same thing in RSD release rev

There is padding/margin at the bottom that I can't find where it came from. Checked Menu Builder and its all zero'd out, nothing in the design view of RSD (it shows nothing unusual top or bottom btw), tried looking in the css of the page and menu builder. Since it shows in design view even spacing I thought it was in Menu Builder but can't find it anywhere.

Found a post by Eric for something similar

The margins / padding were all correct but I did not have the height for each layer the same - the html element, subgrid row, column , row were not set to the same. One of them had a higher height than the others.
