We were able to figure out the issue. It seems if the shipping table has nothing configured, and you are instead using handling charges, this amount is not being transferred over to PayPal.

Under Default Shipping I have:
Minimum Charge = nil
Shipping = 6 euro
Handling = nil
Under Shipping Options everything is nil but the following box below it is ticked: Require customers to select a shipping option on checkout (which I don't need so should untick it).
