Shipping - some items have shipping...
Firstly, I don't have the weights of the items I am selling so that is not an option at the moment.
My store sells a mix of small and large items, I've set up the shipping to have a default minimum amount plus a per item amount. A number of larger items have shipping included in the price as they are shipped separately, but even though I uncheck 'Apply Default' in the shipping for the item the minimum amount is applied. I also have a catalog for which there is no shipping charge but the minimum is applied to this too.
How can I specify that an item is to have no effect on shipping charges?
For the large items I could deduct the minimum shipping amount from the price, but if they order more than one that won't work as they are shipped individually.

Bob. I have unchecked the default shipping and made the figures all 0,00
You can then add a new item to your shipping dropdown list... no shipping with a 0,00 value.

Janys - but won't that no shipping option be available on all items ordered?
If I was a customer I would certainly select free shipping if it was offered. Then the merchant has to contact the customer and explain that no, although free shipping was offered it wasn't really available.
That still doesn't solve the problem of multiple items in an order where some of them are individually shipped and some are packaged together (In my case for instance large Holiday Baskets are individually shipped because of size and protection needs where multiple boxes of chocolates would be packaged together.)

I like the idea of a "no effect on shipping" checkbox. I would use it for digital delivery items. If that is all they order, it should be free. If they order more than that, it should be exactly what it would have been if they had not ordered it...

I thought the "apply default" was the "no effect on shipping" box but apparently not. I am having the same issue as the OP. I want people to be able to select if they want shipping or pickup for free. Some items also are free shipping either way.

The pickup for free option is always easy. Yes anyone can choose it in the end, but hopefully shop owners are smart enough to look for that when they get orders. Just add the option to your shipping and then add a paragraph to your Cart page that tells them to be sure they choose the correct shipping or pickup options so their orders are not delayed. Choosing pickup will not get their items delivered to them free since you'd be waiting on them to pick them up so it's pretty much a nice setup and most people will realize they won't get their items if they choose pickup thinking they will get free shipping
