Changing a theme would have no impact on uploading. Something else must of changed on your computer (even if you think that is not the case). I would check all your security programs again and see if they are causing problems. What you can do until you figure that out is export and upload your shop with an FTP program. To do that, go to the File Menu and select export. You will then manually upload everything with your FTP program of choice.
