Is there a way to edit files on the server only? Download the file, edit and upload it back without worrying about the local copy. Those skip/replace messages are annoying.

Coffeecup has a file transfer app named Direct FTP (DFTP for short) with which you can do at least some editing online.
I wouldn't drop the local copy completely, though. Just imagine if the server goes down, you might risk losing all your work.
