Is there a way to ensure this little window stays put...

It seems to come and go when the mouse clicks or
an upload dialogue appears and just refuses to stay
pinned and always on top.

If you mean the file activity window, there is a little blue thumb tack in top right corner of this window. Click that to dock the window.
