Looking at your code there's defiantly something not right. That one div being empty should not be possible unless it was a HTML box with that code. Try adding an additional page by copying the index page before your delete it and see if the copy does the same thing? You may want to try saving your site to a new folder on your pc or as a new name and re-syncing it to see if that solves the problem.

I have no idea what that empty div is doing there. I cant find any html boxes that are empty eather when i check my design. Ive tried to copy the index page to a new page aswell, same deal there.

I found an html box in my project once that had a width of zero, making it impossible to see - it messed everything up!

If nothing else works, as I know you've got a lot of elements on that index page, you can try deleting elements from your page one-by-one until you find something similar hidden underneath.

The CSS z-index in the lightbox.css file linked is 90. Make it greater than 90, as the z-indexes on your index page go higher than 90.
#overlay{ position: absolute; top: 0; left: 0; z-index: 90; width: 100%; height: 500px; background-color: #000; }

This might explain why you're not having the same issue on other pages.
