Any changes made outside of the software will be lost when you save your website again in VSD. Your only option at this point is to basically remove all the text and re-add it to clear out all that bad code.

The only problem with that is that the program opens the "template" with the vnu file and not the html file. So how will the vnu file know what you have changed in the html files?
It sounds like you want to create pages using a text editor for full control of the site.
