You can always use an external FTP client and then you can select exactly what gets uploaded once you've generated the HTML. CC has a free client, as well as a very nice commercial one (which is how I publish all my sites).

That's a good idea too. Just make sure if you've added images to upload the new images too.
*UPDATE* I learn something new everyday
When you Upload, the software is actually comparing the files in the .vnu to the published site. It's not actually uploading every single file itself. It just compares then uploads the files that do not match the site files.
So there's no way to stop it from comparing all the files in VSD to the files on the server before it uploads the changes. Unless to do it manually like the above post.
