Virus on VSD upload

Im not really sure where best to post this question so please feel free to move as appropriate if need be.

I use VSD for my web site. About a month ago my PC was attacked with some virus thingie or other. The problem was noticed when I next uploaded to my host server using VSD upload button. My site appaeared knackered for want of a better word, and customer virus checkers were alerting my viewers! which was not a great advertisement for my business. :( The good news is I have some great customers who quickly emailed me to alert me to the issue.

The problem was quickly sorted thankfully by a techie help at my hosting company, who spotted the offending files and removed them.
I then purchased full virus etc security from AVG and touch wood all appears fine just now with my PC. I used Filezilla FTP as an alternative to get my site up and running again as quickly as possible but would really like to know how to be sure that the problem does not happen again if I go to upload via the VSD upload button method which is much more simple and straight forward to do.

I haven't yet reinstalled my OS which is the next step I know, but until I have fully organised my image files into one place on my hard drive I am worried about having to pretty much rebuild my site images from scratch after the reinstallation of XP. :(

Further to this, my main question really is would using CC Direct FTP enable easier spotting of file virus issues if they recur the next time I upload my website?

I have been updating my website and would really like to upload it again but to be honest I am really scared of it all going wrong again. Any advice welcome. :D

You can use VSD to create the html files locally on your machine, which I assume you have been doing since you are using Filezilla. Then use your anti-virus, anti-malware, anti-etc... to check those files. If they are all safe you shouldn't have any trouble if you use VSD's built in FTP.
