Can you advise me please on - I'm thinking to build a small portal with a back end (SQL).
It'll be MLM(Multi Level Marketing). I'd need to truck id's of people signing in in order to build a tree,
payments structure & etc.

Can I build this using CoffeCup, or I'd need something like ASP.Net C# or Java/Flex in order
to enhance the logic....?

Sounds like you need a CMS.... What server software do you have, Apache or Microsoft?
