When I run the code cleaner on my file, it gives me a list of warnings and errors. Once I click Cool, shouldnt the erros and warnings be fixed automatically or do I have to go into each line of code and manually fix them? Running the code cleaner over and over again does not fix the erros and warnings which leads me to believe you have fix them manually.

The Code Cleaner will clean up your code and fix what it can, but some things require user-specific input. The warnings you get are those things. Go through the warnings from the top down and manually adjust or fix the afflicted elements to make Code Cleaner (and your page) happy.
