password protects mysite.com but not...

I am a first time user of website access manager so this is probably something really stupid.
When i set up the programme and look for the root folder it shows a list of folders but not my www folder, where my index file is.
I tried using /root and when it came to setting up a folder to protect it again showed a list of all my folders except the www folder.
Noticing that all my files were also showing in the public_html folder i protected that. The protection works perfectly if i use http://mysite.com but not if i use http://www.mysite.com
when i look at the edit ftp settings it shows that /root is the path. i tried going into the advanced and manually putting in /root/www but it seems to make no difference.
I must be doing something wrong but cannot see what . . .

The public_html folder is your root directory.

ok . . . so why can i not see the www directory?
or do i just need to protect the folder i want to protect inthis directory, and the problem i am having with the www.mysite.com as opposed to just mysite.com is a different issue?

I removed all the files from the www directory (they stayed in the public_html directory) and i could not get on the site at all. I then replaced all the files - did nothing to the WAM, and now it works!
