I'm back with a freshly formatted drive. I moved my shops over to the fresh drive as directed and the only thing I noticed that didn't make it was the server settings. Since I only have four shops to manage and they're all sub-directories of the same root it wasn't too big a hassle to re-enter the server info. Not sure why that info didn't transfer but I'm happy that everything else made it. I forgot about my VSD front page and had to scrounge around on my other drive partition to get the files (glad I saved copies of everything before the format).
All in all it went exactly as expected!
