@Scott, ya I have separate files for each of the shops so it's not a crossover problem there. I think you hit on the issue I was just about to report with the "no products set to show and category not set to show" still showing on my list in the Pro version.
Ok so I alleviated a couple issues with rebooting which is a good thing, and a bad thing too lol. I've found that I have some issues with installing programs with Windows 7 and seem to have to reboot even on the smallest of programs be they CC or other softwares so I'm sure that's isolated to myself and/or Windows 7.
The issues I'm still sitting with are only a few. One being the categories showing that are not supposed to be, but I've also narrowed down "I think" that it's only those with subcategories in them that are showing if that helps anything on your fix, but probably not since you say there's a fix coming for this already. I have 2 categories that are set to not show at all, none of the products in them are set to show at all either. One has subcategories and the other does not. The one that has no subs is not showing on my list at all on the site. The one that has subs is showing even though no products are in it showing at all on the site, just the category and the empty image placeholder.
Another issue which is getting a little irritating is that the loading window when I'm publishing keeps going behind the program. If I have another window of something open such as an editor or a folder, if I hit that button on the task bar to open it and then close it (with SCC Pro in the focus after the window is closed that I just hit the button for) it then brings that loading window back to the front again... after it changes to the next part of the loading process it then goes behind again... this happens constantly all the while it's publishing. It does bring itself to the front every so often when it's changing to the next step of the publish if I don't do anything with the windows at all. Makes it hard to know if it's running or not, did it crash? Did it get stuck? Can't see it to know what it's doing, but the good news is that it seems to be uploading and working fine, it's just a disappearing window behind the program is all.

I agree with Scott on this one, I see no reason for empty categories to show up at all either. But....
I would love to see an option where if we have coming soon items, we could choose a different icon to show on the categories/details/etc. products instead of the default "out of stock" red button which kind of defeats the purpose of trying to show coming soon products.
But then, I'd also love to see a choice here of things like "New", "Coming Soon", "Out of Stock", "Sale", etc. you get the idea. Defaulting of course to the "Out of Stock" when the inventory hits 0 unless we change it to something else. Just my 10 cents on that lol.
Just for posterity's sake I'll post some screen shots here of the issues I had "before" I rebooted just in case they mean something to anyone else or to the team if it's not really a Windows 7 issue and maybe is an install issue.
I installed SCC Basic, SCC Pro and SCD Pro all in a row one after the other without opening any of the programs. Here's the issues I had with them:

BTW, after that nice long post I forgot to say that all my categories "ARE" showing up in the Pro version (including the soon to be fixed one that is showing that shoudln't be), but not in the Basic version. I do not have a featured product in every category on either version so it is apparently working correctly for the most part in the Pro version, just not in the Basic version. I apologize for forgetting that piece of information in the last huge post lol.
Ok one more post lol, just wanted to update that although I posted earlier that the issue with the categories showing that aren't supposed to be showing may be about the subcategories thing, that it's not true. I just reuploaded my shop (Basic version) and both the categories that shouldn't be showing are showing so ignore my comment earlier that references it maybe being because one has subs and one didn't, it doesn't seem to matter after all, sorry if that confused anything on that issue.
Just an update. I was finally able to replicate the featured program and category issue and I have logged this issue with our developers. We should be able to roll out an update in the next few days.

I'm gonna throw my two cents in on the "show categories even if they are empty" argument. I discovered that I can't add a "donation item" to my web site because even though I can set it as non-taxable, the program still thinks it needs to have the default shipping added to it and I have not been able to "undo" that. However, when I add the Category "Donations" and in the category description, I can put a "Donate Now" button from Paypal that clearly states "Use this button to make a donation if you are NOT making a purchase" it puts it through to paypal, bypassing the shopping cart of course.
IF empty categories would be allowed to show, my users could go directly to the Donation category and see the Donate button, with no products.
To overcome this for now, I am making "Donation Products" that CLEARLY state, Use This Donation button if you are adding a donation to a purchase. I am adding a few in different denominations so those that are purchasing products, can add a donation to the same cart. And I can undo the "add the extra handling fee" to the donation item so nothing more gets charged to the customer.
Ok, so there's my two cents on why empty categories should be allowed to show!
