The Shop I am creating is starting to have Catagories with very different audiences (i.e. mp3 players and purses). So I would like to separate the catagories into different shops (using the same theme with different color schemes). Is it possible for the two or more shops to share a cart if a customer moves from one shop to another?

So my plan is to have a main website (probably Joomla) with links to shopping carts in different subdirectories.

No, this is not possible. You would have to have a separate cart and purchase process for each store. The only thing you can do is make a clear distinction between the categories, which is what you seem to be saying that you have already done.

I thought that was the case. For now I will continue with the menus of categories and subcategories in a single shopping cart. Later if the number and diversity of categories becomes unmanagable, I will create distinctly separate sites.
