What is the best way to import the site to start using CoffeeCup to change and make additions to the site?

Welcome to the CoffeeCup Forums.
I would just use an FTP program to download the entire site. Put it where you want the site on your hard drive, and all the relationships will be correct.
Now open the CoffeeCup HTML Editor, and click on Tools then Preferences. Now click on the Directories tab, and the very top block is where you can set the default startup directory.
