I've created a website and uploaded it fine.
However, the FTP in visual design software stopped working so any changes I manually uploaded using filezilla.
I now have a problem the last save of the project I made when I now open it only has half the work and pages that I had written and previously saved. All the html pages phyisically exist it's just that they no longer exist in the project.
Do you know firstly: why it hasn't saved correctly (and believe me I save my work regular) and how I can import these pages back into my project?

I've asked Scott at CC about your problem, and he wants you to open a support ticket. They have just tracked down this bug, which is that the vnu file is being saved without the file extension.

Just for what it is worth. At first I thought that I did not save correctly, but then after spending about 6 hours and wanting to update my site the next day - I now find that it has only saved the initial save. Every save after that did not replace the previous file and I am left to redesign it again

For right now, to solve this problem you need to go to the directory where you saved your vnu file. When your there, you should see two different files with the same name, except one will just have the extension of "file".
Right click > Open > Choose a program to open > Visual Site Designer
Visual site designer will load and your most recent site should load. Support sent me a beta program to try and help them find a solution.

As a workaround, I have been using "Save As," i.e. I am creating a new filename every time I save. "Save As" seems to work.

Has anyone figured out the problem here? I am still getting the "Home Page Could not be saved" error.

I get this error even with the stable version of VSD 6.06, but only when I try to save by hitting the "save" button. However after saving the file manually for about 2 weeks, the save button started working the way its supposed to.
