When I moved all my VSD files to another folder on my desktop and republished my site, VSD said it couldn't find the path to many files and asked if I wanted to continue to publish the site.

Is there any way I can point the program to a different location for my files? Is there a place in the program to change the pathway?

Yes, that would be correct. VSD uses the original file paths to reference your images and moving things around will break it. What you should have done is a File > Save As and saved your website into a new location. This would have copied all the files to the new path for you,

Unfortunately now you will have to manually re-link all images and documents again individually.

What I did was to click 'save as' and saved it to my new location and changed the name of the VNU file.

I published it to the web and no problems....so far...
