we recently published a new site, but somehow it published another site that was also in our FTP account settings which we no longer use, as it was originally just a splash page for testing the layouts on. In essence it has now replaced the actual real site with a one page dummy page. Any tips on how we can correct this? Also, has this ever happened before?

You could use an FTP program (CC has a free version of Direct FTP) to log in to the site and download/remove the files that don't belong there.

Also check your saved FTP settings in VSD.
If you have more than one site you need to be sure to select which site to publish to. So don't just click the globe icon to publish. Go to the top menu and click 'publish' to choose the correct upload for the site.

If that doesn't help, please post a link to the site so we can have a look at what's going on.
