In the editor you cannot allow a transparent background. If you delete the background value it is re-populated with white (#FFFFFF) and saved to the output files. I have successfully created transparent backgrounds by simply deleting the 'background-color' style from the html script (that goes in the page header) and from the all.css file and it works great. But still kinda of a pain to have to remember to do it every time I republish a font set.

Jason, have you tried trying the word transparent in place of #FFFFFF? This trick works in many programs (I have not tested it in this program but it's worth a shot).
