Just found out from a customer.that you can not put more than one of the same item in the cart.Is there a way to fix this

That is because you configured the software that way. 
Edit your shop and go to the More Options Tab. You have it currently set to "Use Default". What you need to change that to is "Let Buyer Choose". This will then let them enter in the quantity of the items they want.
