did you uninstall the trial versions? New software needs to be downloaded if you're using the trial version in order to be sure it's an active version (registered). This will change eventually as CC is implementing the registering with email system on software a bit at a time which will make it so we don't have to uninstall trial versions, it will register them within the program, but it's not active for all software yet.
Your theme files will be located in your documents folder in a CoffeeCup directory which will be similar to this:
\My Documents\CoffeeCup Software\Shopping Cart\Themes
That's where all the themes default save to so if you can get to that location you should be able to see if it's there or not.
When you load it up make sure you check inside the MyThemes folder that it can create when you alter things and see if it went in there too. Usually it will bring up all directories in there, but check anyways to be sure.
